He started his professional career playing shortstop with the Arizona Cubs of the Rookie-level Arizona League. He was only able to play in three games and had three hits.

Baez was the 62nd-best prospect in baseball before the 2012 season. With other prospects, he remained with the Cubs for extended spring training, playing in 26 games. He hit 6 doubles, 3 triples, 8 home runs, and 28 RBI. There were 11 stolen bases and 23 strikeouts.

Baez was promoted to the major leagues by the Cubs in 2014. On that day, Baez made his debut hitting his first-ever career home run. It was the game-winning home run against the Colorado Rockies.
